Are you using Photomatix 4? You can do the auto-ghosting (semi-manual) and seeclt the offending clouds and see if it comes out by choosing different exposures to mask in. I have been really hit and miss with their anti-ghosting tools and sometimes get a lot of color noise (I should send a sample to HDR soft to see if it is a bug), especially when trying to use it on a colored subject (I am fighting with ghosted trees on one of my shots currently ), but it has worked decently for clouds What has also worked is to bring in the best cloud exposure and just mask it in with 20-30% opacity and go over the clouds a few times more. I really dont have special tips other than that at this point (and am a relative beginner, so maybe I am not one to give advice). Masking is a pain, but I just got a Wacom Bamboo pen and touch that has made life so much easier! Good luck and I will let you know if I stumble across any more info.
